    Hi,
    I have found malware on my site. I restored an older, clean version but some malware files are still present. Is there a way to delete all files present on the website at the time of restoration?

    Unfortunately there is not.
    You will either neither to restore to an earlier backup or use some malware removal tool.

    One more question. When Updraft restores, does it replace all the content of a folder or just the files it has in the backup? For example if a malware file is present in an existing folder together with legitimate files and a recovery is made, does the malware get deleted?

    All the files that are in the folder are moved the -old folder, which is then deleted.
    If you are recovering from a virus, I would always start with a fresh WP install. I would restore you Uploads and DB and Themes and then download fresh copies of your plugins as these are often a source of infection.
    Unless there is something you really need, do not restore your Others or Core (any files needed will come through the fresh install of WP)
