I managed to resolve the problem by doing this:
1) On the destination site, visiting Settings -> Media, and removing the custom uploads path setting. (Laddar upp filer: Spara uppladdade filer i den här katalogen)
2) Then, restoring the uploads again. (Nothing else – only the uploads).
I will investigate why the problem occurred, and hopefully get a fix into our upcoming UpdraftPlus release so that it cannot happen again. But, if it does, please repeat the above two steps.
